What are these nut holes for?

In the picture is a multi-stage pump, which is a high-pressure feed water pump. Its power is over 1000 KW; the outlet pressure is around 100 bar, while the inlet pressure is in the tens of bars. The yellow component is the coupling guard. I would like to ask everyone: why are there several small screw holes on the seats of the tightening bolts for the pump casing and base? The two upper ones and the two lower ones already have hex screws inserted into them, while the middle one is covered with a plastic cap; it also has threads inside. Dear experts, what are these screw holes used for? Also, there are two square thick plates on top, fixed in place with four screws – what are they for? Thank you!
That screw hole is a set screw hole for easy disassembly

I’ll send another detailed photo and a full-shot photo, both taken from the same angle. The yellow one is the coupling guard, and the blue one is the base. What I want to ask is what those six small screw holes are for?
