Can flanges and tees be connected directly like this? I heard someone say that there isn’t enough space to remove the flange in this way?

It’s no problem to connect a flanged weld neck directly to an elbow.
The problem isn’t serious; it’s just that the two valves are a bit too close to each other, which may result in insufficient space for the wrench. However, it should be possible to overcome. Also, in response to floor 2, this should be PDMS.
The connection is fine; the straight pipe on your left goes through the floor or something and extends downward. The two valves in the middle are located too close to the edges, which makes it difficult to operate them properly. Also, make sure there is enough space between the top of your valve and the bypass above it. 》About 300mm.

At the very least, it doesn’t look good; design is meant to be as aesthetically pleasing as possible while also meeting practical requirements for manufacturing and maintenance – otherwise, everyone who sees the actual product in use will ask who designed it
